On my 94 YJ Wrangler, I have a hard top with half doors. I am looking at replacing the door uppers but can only find uppers for a soft top. Has anyone else come across this issue? Worst case I guess I could buy complete replacement doors, but do not want to.

Bestop makes two versions of their uppers doors, a rounded one and a squared off one. I think you can use the rounded off one with the hardtop, as it'll fit in the indent on the hardtop. http://www.morris4x4center.com/bestop-upper-door-slider-black-denim-51786-15.html?gclid=CMKD5_vxrM8CFRJZhgodI1kBIQ That's what you want, I believe.

The squared off doors are what is known as 'World Doors'. Export Jeeps with hardtops also had square doors to go with the tops. In the US, all hard tops have rounded corners which makes it impossible to use a factory soft top door with a hard top. I don't know why they did this.
Back in the day Bestop made the Supertop line which is still being made which has rounded corners. They have the fold out window along with the sliders Joe pointed to.
Honestly, if I was going to run a hardtop, I'd get the full doors. It's a whole lot quieter and having roll up windows is a big plus. Sliding windows, while they look nice suck for daily use. You chould be able to get a pair of YJ doors for about the same price as those sliders.

Jeffy makes a good point. I've never seen a set of soft doors or even soft uppers that seal well on a Jeep. They flop and leak. Even my hard doors bleed air with my hard top. I have seen a guy with a hardtop and soft doors, so they're out there. And they were the ones with the one piece window that folded in, instead of the sliding window.

I broke down and ordered the sliders that JC93YJ posted. could not find full doors that were a reasonable price. I could not see out of the sides any more.

Ordered the uppers and surprise surprise they did not fit. Sent them back, but was told to look at TJ uppers or full doors.

Why would they not fit? With the hard top you will have to play around with the alignment of the door, windshield frame and top to get then to work. This is even more true with full doors. Loosening the hinges is a real PITA but necessary.

Sorry bootguy, they looked like they would work. Do TJ doors fit on a YJ tub? I know the hardtop doesn't fit without a lot of massaging.
