What is the 4.0 tb?

It is the Throttle body off of a Inline 6 cylinder that can be found in about half the wranglers out there. The 2.5L TB is smaller that the 4.0 TB and in swapping them you can get a little more bottom end and smoother acceleration out of your 2.5L

Another idea that you might throw around is a getting a G-Box Performance Module from www.nextlevelracing.com. I bought one a couple months ago, and found that it helps out a little bit in the hp area. Probably as much as any other bolt on mod you do.

4.0 tb=  4.0 (straight 6 cyl motor, tb is the throttle body)
the 2.5 and the 4.0 tb's are physically the same, altough the inside of the 4.0 tb is larger, due to the motor needing more air.  swap a 4.0 tb, and all of your elctronics onto it and bolt it onto your yj.  supposedly like 10 hp just by doin that.  i havent found a good 4.0 tb yet, or i would already have done it
