Battery Disconnect

My emisson problems have completley stumped me now.  Ive had the jeep for a year now and have always had problems when it is cranking to start.  Put in a new ignition system, helped alot as it was going down the road, and tested the throtle body temperature sensor and the water temperature sensor both have correct resistances at hot and cold.  The trouble code of battery disconect has been reported for as long as I have had it, much more than the 50 key ons to make it go out.  Does anyone know why the ECU is reading a battery diconnect all the time and how or if that may effect the air fuel ratio?
