Double check your plug wires and connection to the plugs and coil.  I have the same year jeep as yours + auto and am using the live wires and screaming demon coil.  When I first put them on they would slip off .  I only noticed the problem when I was on the freeway going 65-70 and hit a bump or rougher stretch of road.  I would also check for any binding in the auto shifter cable near the tb if you added a spacer or new tb the shifting can be real weird.  I don't think it would hurt to reset your computer.
