I just put a filter in about two weeks ago in hopes of that being the problem

Well, if I were you, I would start looking into the fuel pump...  Run the Jeep with the Fuel Pressure Gauge on, and see what the pressure is when it starts acting up.  Since you already changed the FPR and the filter, if the PSI's fall, it can only be the pump.
