It should bolt up, just need to change the input shaft. Did they not all use the same bolt pattern ?

Are you talking about the transmission or the transfercase now?

What did the TF999 come out of?  If it came out of a 4.2L YJ then it has the wrong bellhousing to bolt to a 2.%L

Tranny. Did the 6 and the 4 not share the same bellhousing ?

I'm getting pretty confused, but here's a shot.

I had a 2.5L Comanche.
I used a TF999 from a 2.5L Cherokee

A TF999 does not have a removable bellhousing, the trans has to match the engine.

On my YJ I have a 2.5L
I used an AW4 from a 2.5L Cherokee

I see. I was under the impression you used an aw4 from a 4.0L . Hmmm. I might have to make an adapter plate for it if i want to use this transmission.

I thought it was the TF904 (3Speed)?

Sorry, I was confused for a sec. The 909 and the 904 were the same minus the converter.

AW4 has a removable bellhousing, so you can use any AW4 as long as you have the correct bellhousing for your application.

999's are a dime a dozen, not worth the effort to try to adapt a 4.2/4.0 999 to work with a 2.5

The AMC I6's use a different pattern then the 2.5L's for the bellhousing.

Fine.. I see i have been beat. If i cant mate the tranny to the motor, i might as well just swap out the motor. I have sold my blower, so i think its time for a 360. THEN, i can use the 999......
