Input and output shafts of what?   I swapped a 999 into a 2.5L comanche a few years ago, all you had to do was remove the pilot bearing from the crank, swap the flywheel for a flexplate and adjust the driveshaft lengths.

Are you switching from the 5spd to the 999?  If the 999 is compatible with the 2.5L, you have to change the transfer case input from short 21spl to long 23spline.

I'm not familiar with the 999 tranny, but if it was commonly available behind the 2.5L you'll likely just have to put in the appropriate pilot bushing.

The TF999 was the auto found behind the 4.0L

TF999 was also used behind the 2.5L in some cherokees and comanches

YJ from 1987-1991 with the 2.5L and 4.2L engine, and in the XJ in 1991 with the 2.5L engine.

If was originally behind a 4.2L then it isn't going to fit on a 2.5L.   You need one that was behind a 2.5L

It should bolt up, just need to change the input shaft. Did they not all use the same bolt pattern ?
